If you are using Thunderbird as main Internet client in Ubuntu, and if you want integration with you native Ubuntu notification system, there is an addon for that. The addon can be downloaded from:

https://addons.mozilla.org/en-US/thunderbird/addon/223374/

After downloading, open Mozilla Thunderbird, open Tools/Add-ons, click on install button and select the file to install. Click OK and after restarting, Thunderbird will be integrated in Ubuntu notification system.
